Help! Bunny poop dark after starting a switch to alfalfa hay

I made a threat abiut it not long ago but my bunny became very gassy and stopped popping about a week ago she got better on thursday after I took away her barley which is what she had instead of pellets. She was only eating coarse meadow hay and she was losing weight so i started slowly transitioning her to alfalfa hay. Shes pooping normally now but her poops became darker. Just a warning I'll attach a picture of her poops from this morning to just now. 20211005_195608.jpg
The lighter poop is from this morning. Shes also been chewing on some apple branches. From what I'm aware darker poop is caused by too much protein in the diet but she has only been given a small hanful of alfalfa hay so far. I'm not sure what to do she needs go gain weight and she's only 13/14 weeks old so she needs the nutrients to grow. She has been having some issues with her cecotropes and her tummy is still a bit weird so i don't want to reintroduce pellets yet... The pellets I got her for later are Supreme - Science Selective Junior Rabbit. Should I switch her to timothy hay and try to give her small amounts of pellets instead?
 
Are you mixing some timothy hay with the alfalfa hay? That would be my suggestion. Poos tend to be darker when first produced and tend to lighten as they dry out. I'm not seeing anything overly concerning in the photo.

Rabbits fed alfalfa hay without other grass may resist going back to a grass hay, so by mixing it can avoid this potential problem.
 
Are you mixing some timothy hay with the alfalfa hay? That would be my suggestion. Poos tend to be darker when first produced and tend to lighten as they dry out. I'm not seeing anything overly concerning in the photo.

They stay like that even after a while. I checked her litterbox ( I cleaned it 2 hours ago ) and all of her poop is darker than the ones she made before that. It's also a bit less crumbly. She's still mostly getting meadow hay and she only gets a small bit of alfalfa mixed into it in the morning to get her used to it. If she's pooping and eating normally then there's nothing to worry about? Her pee also seems normal aside from her drinking a lot.
 
the poops look normal. I would also suggest to mix alfalfa with meadow/timothy. No need to switch pellets since he's still less than 6months :)
 
Poops will be darker when there's more protein in the diet, but this doesn't always mean there's an excess. And those poops still look to be a decent size. Is she still leaving uneaten cecotropes? Does she have a salt lick, and if so, does she seem to be using it? When you say drinking a lot, about how many oz/ml do you think she's drinking in a day, and about how big is she?

Oh alright! Sorry I'm not used to posting threads. They are a decent size a tiny bit smaller than before but not much. I did find two really small ones though. I haven't seen her leave as many cecotropes but she left three yesterday morning. They werent as soft anymore but they were very small. A salt lick is on the way, I couldn't find one near me. She drinks around 120ml in a day and she weights 430 grams. Sorry for the spam, her stomach is still making a lot of noises so I'm worried. I did take her to the vet, she got a bunch of injections and they said its probably colic and said to feed her alfalfa hay or introduce greens because she needs to gain weight..
