Does anyone have any ideas to keep flys away from my hutch?

Make sure you clean it out regularly.

Not sure how you have things set up, but screening might be able to be put around as well. It is really important to keep things clean as Popsicles mentioned because flies can lay eggs in dirty litter which can lead to flystrike - a painful way for a rabbit to die.
