I would lock him up while it drys so he doesn't get the solution on his paws. You might want to wait until after the wife moves in and settles before cleaning. It can trigger a rash of territory marking that would be super annoying on freshly cleaned carpets.

Vineger works really well on pee, be it to clean the box or on the floor. I keep a spray bottle handy in the bun room to clean up misses (Sophie has a big butt and doesn't always get ALL the way into the box)
