I would put him on a grain free food that uses a protein that he has not been exposed to. If you currently use chicken, try fish, beef, lamb or a more exotic protein. Try to get one with only 1 protein. The fewer ingredients the better as there is less for him to react to.
If you can, try a raw diet for a while. It will be easier to help determine if he has a food allergy. Try giving chicken for a week or so and see how he does. If he is still itchy, stop giving chicken and switch to something like beef or lamb. If you only do it for a short time, you don't have to worry as much about nutritional issues, but you could give a good quality mulit-vitamin (check the ingredients of that too). Once you find a few proteins he can handle, you can find some dry foods that only have those.

You can put a shirt on him and maybe socks so he can't scratch as much. It would at least help prevent it form getting worse.

If this is a seasonal thing, it may not be related to food. It could be something like grass, pollen or another environmental factor. He could also be allergic to a household chemical like laundry detergent or the shampoo you use, or even something like a hand cream, soap of other product.
There is a possibility that it is not an allergy at all. He could have a staph infection or other more serious skin problem.

You could do a google search for Dog Skin problems and see what comes up. Searching for some of the specific symptoms can be helpful too. There is probably some sort of forum of discussion group about it too.
 
I never thought of the shirt thing. I bought this shirt for him once just to wear as something funny, he only wore it once. :p It's really thin so it wouldn't be hot. I should try that!

We were going to get Evo but the protien is twice the amount that he usually gets with other foods and I was a little worried about that!

His allergies seem to flare up at their worst in spring and fall so I think it's related to that. Not sure if it's entirely seasonal or not though as he gets milder "cases" year-round.

My mom was googling around for dog skin problems and that's how she came across the yogurt idea. Not sure if it's helping yet but he likes it mixed with his food. :p
