Panacur is a great general dewormer, but I would only use it under the supervision of a vet so you make sure you get the dosage right.
Also, are there bits and pieces of things in your pellets or are they just pellets? I know lots of bunnies who get mushy poops when on pellets with all the bits of stuff in them.

Hes doing better now, we are on a diet of leafy greens, hay, water, and a bowl of pellets a day.

Looks like you have a Netherland dwarf by the pictures. You can clean around the anus just keep an eye on the litterbox and her bottom for clues.
