A folded towel will work on the bottom of the carrier and absorb urine. It also will keep bunny from slipping around inside the carrier. The following link explains more.

There are hard carriers that have an extra door on the top. Those are the easiest to use because it is easy to get a rabbit out of a carrier if you can lift them out.
