I bought 2 bunnies from a pet store. They are only about 5-6 months old. My female seems to be a pretty good size not too big and not too small. My male, however, is very skinny. I was holding him last night and I could feel his ribs and spine. I'm afraid he is going to get sick. He is eating when she does. I give them rabbit pellets and hay everyday. Should I be giving them something else? I don't know a lot about rabbits but he doesn't seem healthy.
 
You should get him checked by a rabbit savvy vet. If he is eating well and not gaining weight, there could be an underlying problem. A fecal check is a good idea to do to check for parasites.

If you haven't already, you need to separate them. There is a very good chance that the female is pregnant. They can get pregnant as early as 3-4 months and it only takes a few seconds for him to do the deed.
If you wanted them to be able to be together in the future, it would be best if both a fixed. As the male could be sick and not up for surgery, you would need to get him into better shape before it is done. The female could be done now, but if she has been with the male, you would be aborting a possible litter.
 
I have them an appointment set up for spay and neuter. I was watching them today and I'm thinking it may just be that she isn't letting him eat. She seems to be bullying him. When he is at the water bottle she comes up from behind and pushes his head down so that he can't drink and she begins playing with the bottle and completely drains it without actually drinking the water. I have separated them hopefully he will begin to gain weight soon.
