What are the best materials to make a litter box? I read that hay (for them to eat) and newspaper? They do NOT recommend wood chips.

Do you have wood chips (what type do you use if any?) in the other parts of the rabbit's cage? It's best to use kiln dried pine bedding, and I have used this in my bunnies' litter boxes without a hitch. Doesn't affect their littering habits, although it might affect a bunny new to being litter trained. 
You could use wood pellets in the litterbox. They break down when wet, and help with odor control.

Welcome to the forum, BTW. Kiln dried pine is fine. You'd have to read and see what kind of chips they are and whether they've been treated properly.

we use kiln dried pine in some of the boxes and newspaper in others with a hay rack nearby.
