potty problems with adopted bunny! help!

I recently adopted a year old female bunny, Trixie. She has been fantastic! For the first week and s half we had absolutely no problems with Trixie and peeing and pooping in her litter box. And she ALWAYS roamed the house frfreely! But recently she has been going everywhere! It is out of control and I am at a loss of what to do. I haven't changed her litter, food or anything. I just don't understand it. I have tried picking it up and puting the pee or poop in the box to let her know its not okay. I have had to put her in her cage overnight 3 Times now, and don't like taking her freedom away when she more than deserved it before. I am new to owning a bunny and could really use some advice. Anything! Please help!
 
She's feeling comfortable now and is trying to mark her territory. This is normal rabbit behavior. Often it will subside some as they get used to their new home and feel safe. But the thing that usually makes the biggest difference with litter box training is getting a rabbit spayed or neutered. It helps reduce the desire to territorial mark, though it can still happen to some extent, it usually isn't as bad though. So if your rabbit isn't spayed yet, that would be my suggestion. After spaying, it can sometimes take 4-8 weeks for the hormones to fully dissipate.

Another thing that can help with using the litter box better is to have multiple ones available, especially one nearby when she is out hopping around. And also placing hay in it will help, as rabbits poop while they eat.

Most of us consider ours to be "trained" if they pee in a litter box. I've only had one out of almost 40 that used her box for every thing--poops are why man was inspired to build the shop vac.

But my rabbit is ALWAYS a little worse after I move him. Recently moved him from downstairs to upstairs. That's been real fun ugh. It might get better if ou just wait it out a little :) Keep doing what you're doing in the meantime.
 
Thank you everyone for your advice. Today has already been a tiny bit better. I have noticed she wants to pee/poop more right after petting her. (wich is very demanding on her part. She will thump and nible me if I stop before she is ready) And she tends to want to use the couch as her litter box more than anything else. Definitelygetti g a dust buster vacuum. Lol
 
I haven't had a problem with my buns but have read others on here stating the buns seem to prefer going potty on soft items such as couches.
