I have a 12 week old Lionhead buck that I brought home last week. He has been eating his hay like a little hog but has not at all touched his pellets. Should I be concerned?

I'm also having issues with the litterbox. I place his hay directly above it and he is pooping everywhere but in the litterbox. I understand he is still very young and it will require some time and patience, but does anyone have any advice?

The pooping is him marking his territory, plus he's still a baby. It may or may not get better as he gets older and used to his new home, but often it takes a neuter to impove litter box habits, and even that isn't always a certainty though it most often does help A LOT. As long as he's peeing in his litter box then he is doing really good for a baby. You can try picking up the poop and putting it in the litter box, some bunnies will take the hint, some won't.

With the pellets, are they ones that you got from the previous owner, or the same kind that he was fed there? Or are they a new kind?

I would also say to put the hay IN the litter box. Maybe not all of it but a handful. It might be more comfortable for him to eat and poop like that.
Stray poops are totally normal, rabbits poop A LOT. Like Jenny said, as long as he is peeing in the box, then he's doing well!
