New bunny sitting in litter box a long time

My new bunny Pepper has only been with us a few days so she is still settling in, but I am concerned about how much time she spends sitting in her litter box. I notice she sits in there a lot, just hanging out like it's a nest. She has a cardboard box with some straw in it and she will hide in there when she is scared, but also spends a lot of time just sitting in the litter box. I am wondering if I should get one with a wire grate on it so she isn't sitting on her poop and wet litter, but I'm afraid it would me kind of mean of me if she thinks it is a nice soft place to hang out.
 
Rabbits like to sit in the litterbox. It's just something they do. I wouldn't put a grate over it unless you're willing to throw off her litter training. If she was uncomfortable, she'd move :p

It is kind of annoying when you want to pick them up and you don't want to get litter on you, but it's just one of those things. Nothing to be worried about.
 
She's not going to the bathroom when you are seeing her? Is it that she is napping in there? Some rabbit do like to hang out in their litter boxes. If you don't want her resting on the litter and waste, you can add a fresh layer of hay over it each day, so that she is resting on that. You could use a grate. It is possible it could throw off her litter box training, and you may have to get her used to using it with the grate on there. But I've had to use a grate for some of my rabbits and didn't have any problems with it. I personally like using the hay on the litter the best as they can sit and munch on the clean hay, though if you are buying expensive pet shop hay, that may be a deterrent.
