Litterbox training problems

I have a younger rabbit, she is about 5 months old. I got her when she was about 9 weeks old. I had trained her to use a litterbox. I have her housed in a large dog crate. She has a large cat litterbox to use. She had been using the box well with only a few poops here and there around the cage which is no problem. Then about 2 weeks ago i cleaned her box which envolved me just dumping out the content not even rinsing or cleaning with any detergent then adding fresh litter. I use feline pine as my litter. I even after cleaning will add a stray poop to the clean litterbox. Well she refused to use it and would go outside of the box for about 2-3 days of me going in there cleaning/disinfecting the area and placing the feces/urine in the box to try to encourage her to use the box instead. After that time she used it well again. Then its time to clean the box again and it happened all over again. Any suggestions as to what i can do? Help!
 
maybe leave more in the box when you clean it? My bunny used to do this too ( then she was still sick so I had to send her back with the breeder :( )
 
I use horse stall pellets (similar to Feline Pine). To clean Gus's litter box, I scoop out all the dry pellets (including a few poops) into a bag, then dump the remaining wet sawdust out. After that I was out the litter box with vinegar and water, refill with the used pellets and top up with new ones. Never had a problem with Gus not using his litter box. :)

Incidentally, just recentlywe moved him out of his cage and into a pen (we're moving and I had to take down his cage). Anyway, in the process, I'd completely cleaned out his litter box. He wouldn't use it until I went and scooped some poops up from his outsidelitter box andput them into it. Then he hopped right in and peed!:p
