I have a 3 month old flemish giant (female) who is completely litter trained except when it comes to defecating. She occasionally makes it in the litter box but a greater percentage of the time its by her food bowls and those are the only two places she goes. She has free run of a room. I don't know what to do about said issue, any suggestions?

At 3 months old, Pepper is still pretty young. Not all young bunnies understand the entire litterbox thing :p.

I'm wondering if she feels like the room is so big that it is a very BIG territory, and maybe she ought to mark the food bowls as hers. How close is the food to her litterbox?

In the meantime, you can dump her poops back in the litterbox; try to not clean her litterbox thoroughly, so that it still smells like "hers".
 
Her food dishes are roughly 3 ft away from the litter boxes. Also, I put straw on the bottom of the litter box for more absorbency then but bunny friendly litter on top. I've noticed her nibbling on the straw I stop her once I do. I was wondering if that will be an issue for her. She does have hay available to her at all times.
