I have a female bunny who lives in her cage, she is not a house bunny. I bought a litter box for her so it will be easier on both of us. I observed where she was going to the bathroom and put the box there. It is one of those corner boxes where there is a wire part she stands on and her stuff falls beneath it so she doesnt step all in it. Well she started going to other parts of her cage, which I tried moving the box but she just keeps relocating. I scoop up her poop and put it in the litter box and I wipe up the pee as well as disinfect the cage. There is no litter in any part of the cage because I am training her. I need help because she is starting to lay all in it when she pees and its starting to make her stink and its getting all over her toys, even the wooden ones. Her hay wheel is also above the litter box. I am out of answers and ways to google it. Help!
 
Have you tried cleaning the cage with vinegar to remove the scent of her pee? It will neutralize the odor. She may be smelling where she peed before and then want to pee there again. Also, is she spayed?
 
Try taking the wire grate cover out of the litter box. She may not be using it because she doesn't like the feel of the grate on her feet. You also may need a larger rectangular litter box. Sometimes rabbits won't like using a litter box if it is too small. Try the grate first though, and see if that works. For my buns I use rectangular litter boxes with a layer of wood pellets with a layer of hay over to make it softer on their feet, then a pile of hay in a non-peeing corner. This helps encourage them to poop and pee in there while they eat hay.

Here's a good set up if you end up needing the larger rectangular litter box.
