I'm guessing you meant three weeks old today, if their eyes are open and they are moving about. Yes, it's fine to clean the nest at this age!

Usually when my babies turn 3 weeks old, I remove the nest, clean it, and then turn the box on it's side in the cage and fill it with hay. This allows them to move easily in and out of the box, but leaves them with a place to rest as well.

We usually determine the removal date of our nest boxes by the surrounding temperature. If it's above 60 degrees, then we remove it by the 15th day after birth. If it's below 60 degrees, we will remove it by th 20th day after birth. If it's left in there any longer, they'll start using it as theirlitter box.

If you just want to clean it out, you can certainly do that now. Just be sure to put some fresh bedding back in there when you return it to the cage.
