As of right now I put the hay in the litter box so my bunnies can eat and poop at the same time. Should I have a box just for hay or is it fine for them to eat where they poop and pee?

I do this too.. I use Yesterdays News (Purina) at the bottom of the litter box, then place a bunch of hay on top.

I have newspaper at the bottom of the litter box and some bedding on top (which isn't really doing much since it's still soaks through the newspaper so I will probably stop buying that), then a bunch of hay on top. I am just wondering if maybe they will eat some stuff that they peeped on and if that is an issue?

Yesterdays News is like really for cats. Its a type of cat litter made out of recycled news paper, I've read that its safe and my bunnies are not really interested in it. I've tried regular news papers but it would stick to the bottom of the box. This litter stuff is easy to clean. You also don't need to put too much of it too.

Here is the website if you want to see what the bag looks like.

I might switch after I finish the bag I have. Do you have to line the bottom with news paper or just the "Yesterday's News" itself is fine?

No, I just put Yesterday's News litter stuff at the bottom, then the hay on top =0).

I've been lining the litter/feed box with several sheets of newspaper and piling a huge mound of hay in the box but only on half of it. My bun loves this and hops straight in and burrows under the hay and has a great time sorting through the hay and eating. I have found that within a few minutes, he has dragged some of the hay where there wasn't but mostly he tends to sit in that section and poop and pee while facing and burrowing in the hay stacked area. I change the box every night and there is tons of poop everywhere and pee. But funnily enough, there is more pee on the un-hayed section. He will eat about 90% of the hay except for a thin layer of hay covering where he has pooped and peed. LOL I hope this is clearer than mud. It's worth noting that there is no smell and cheap as chips to do as I just use the local daily paper. :)
