I have two baby rabbits at about two weeks old and I got some high quality acidophilus capsules:
1. Is it safe to give it to them?
2. Will it help with gut flura?
3. How much should I give each one?
4. Can I mix it in with food?

The second thing I have is that one of the babies is acting strange; it's tired, doesn't have much drive to eat, keeps ears against head, isn't gaining any weight and just seems sickly. It's not bloated and I manage to get it to eat enough food, so what's wrong with it and is there anything I can do AT ALL??:
1. I have infant drops, even though it's not bloated, should I give it some? Would it hurt?
3. Could it have worms or parasites? Should I treat it for worms? Can that hurt it?
4. Is it just stress?
5. Is there anything I can do at home to help?

Also I noticed there are some white poops in their cage, is that normal?

Acidophilus is great... for us humans.
Rabbits have a different gut flora makeup then us, so they should be offered probiotics more specific to animals of their type like Bene Bac or Florentaro. What you have will be great for yourself or monkeys.

Are these rabbits still nursing with their mother? They should be getting her milk still and they should still be with her.
They should be getting the probiotics and anything else they need from her milk.
Adding foreign stuff now, especially stuff that really don't do any good, is more likely to cause harm and upset their digestive system further.
When babies are this young its often best to let nature take its course, the reason rabbits have so many babies is because they know not all will survive.

You didn't mention the mother - they are with the mother, correct?
If they aren't with the mother you will need go to the vet and get Kmr- kitten milk replacer and hand feed them- Or find a recipe for rabbit milk with goats milk and hand feed them.

If they are with their mom- is she feeding them? if she only has two they should be really fat and rollypolly. If mom isn't feeding them then maybe she needs a nutritional boost, does she have really good pellets? a teaspoon of sunflower seeds or flax seeds for protein might be good for her milk production. Also, one way babies get the right gut flora is eating the mom's cecotropes.

No, these babies are not with their mother, which is why I am worried about gut flora, otherwise I would just leave them be and let the mother do her job. I have been feeding them KMR and it's worked well so far. I hope this new information helps. Thank you for your help so far!
