My boy used to flip the litter tray and water bowl daily, eventually he grew out of it, with the odd occasion the water bowl gets knocked when he's zooming. I put the bowl in a tighter space which reduced the ease of bowl flips.

If you can, transition him to drinking water from a bowl as a bottle is not really good for them. Glad to hear your bun is eating again.

my rabbits actually hate pellets in water, if their pellets are slightly wet, they won't touch it.

Have you given him a belly massage?

I change my 2 litter trays every 4-5 days and have 2 buns. do you mean you can reuse the carefresh for a few weeks after cleaning the tray?
